時は戦国時代。 惹かれ合いながらも敵国同士に生まれたがために、結ばれぬまま命を落とした姫君と若殿がいた。 哀れんだ村人たちは、この地で蛍の飛ぶ姿がよく見られたことから、せめて二人の魂が蛍となって出会えるようにと、蛍の住処である清流を大切に守っていた。
時は流れ現代、開発によって自然は失われ、蛍たちは日本中から姿を消していった。 ひたちなか市に残されたわずかな生息地にも開発の手が迫る。 住処を奪われた蛍たちの怒りと、姫君の怨念はひとつに集合し、怪獣ゲンジボタラとなって街を攻撃し始めた。 時代に翻弄され続けた弱き者たちが、ついに時代に牙を剥いたのだ。
工事車両も自衛隊の兵器もゲンジボタラの放つ強力な閃光によって電気系統を破壊され、使用不能となっていく。 EMP対策を施した戦車隊が到着し、怪獣を追い詰めようとしたその時、蛍の生息地を管理する地元のおやじの会と近隣の子供たち、そして昨年の蛍の鑑賞会で優しい旦那様を見つけた蛍子先生(37)が立ちはだかった。
「怪獣は蛍たちの住処を守ろうとしてるだけなの！ 」「攻撃をやめろ！ 」
その時だった。 どこからともなく飛んできた1匹のオスの蛍が、ゲンジボタラの額に止まる。 すると怪獣の姿は無数の小さな光となって飛び去り、その中を一際大きな2匹の蛍が、寄り添うように夜空へと昇っていった。 蛍の光のように儚くも美しい、真夏の夜の出来事だった。
